Billy nods. This isn't the first time he's heard about humanity's great sins, or hatred for his kind. It's not new. But Kaworu's case is a little different---there's deception there, a great universe jerking Kaworu around and having a laugh at his expense. It couldn't be an easy situation at all, and Billy feels his heart going out to his friend.
